A three way battle between Wizards, Ninjas and Pirates will just conclude in mass death of civilians.

Ninjas win over all. There are three possible ways that a team of Ninjas and a crew of Pirates could fight, and they would have the following consequences:
1. They could fight at sea, were Pirates find themselves most at home. The Pirates would be in thier ship, which is large and very hard to maneuver. The Ninjas would swim up to the ship steathily and then board by climbing onto the lower decks via the portholes. The Ninjas would slink through the dark lower levels of the ship, stabbing with katanas all the way through, finally, the Ninjas would come to a point at the top deck and by then, because of all the Pirates the Ninjas had eliminated through their Ninja sneaking abilities, there would be many more Ninjas then Pirates, the Ninjas would overpower the Pirates, and then as a sign of disgust of the Pirates, they would brun a hole in the bottom of the ship and leave it to sink. The Ninjas wopuld win here.
2. They could fight in a dark jungle, where using Ninja abilities is just all to easy to stab an unaware Pirate through the chest with a katana. The Pirates, whose only real might is in open land with pleanty of space to use things like cannons and muskets would be useless, the Ninja way of slipping through shadows and throwing shruikins through the blackness and then escape before the Pirate knew where the metal stars embedded in his neck were thrown from, not that knowing would help him much anyway. The Ninjas would win here as well.
3. They could fight in a perfectly netural area, no weapons, no shade to slink through, no cannons to fire. The Ninjas, having devoted their lives to master martial arts and strength and speed would easy overcome the Pirates, having devoted thier lives to being stupid, firing very inaccurate guns and swinging swords. Finally, the Ninjas would win here as well.
The Ninjas win. Every time. All the time. Ninjas.
